The shock body should be on the top however I don't see how even if they were installed upside down would affect straight line handling. Your shocks in no way determine the geometry of the front end components. All they do is provide dampening...
The first year DS's were known for having high speed handling issues. It was all related to the funky geometry of the first year a-arms. A steering stabilizer may help mask the problem but the only way to really get rid of it is to ditch the a-arms. Go with either a good set of aftermarket a-arms or look for a used set on Ebay from an 02' or up.

The easiest way for you to learn about how they affect handling, would be for you to install your shocks upside down, then try driving it down the trail...
