04 650 Backfired now will not run

Finally got around to the quad. Gave the ATV a good wash. Cleaned the carb. Checked valve clearance. 
The valve clearance should be between .10mm - .15mm. One exhaust was .15mm and the other was .13, which are OK. The intake valves were both tight as can be. I could not slide the .05mm at all and it was the smallest I have. I am going to assume .01-.02mm if that.
With the intake valves that tight what should I do? Everyone I talk to says to replace shims which I get but I feel that's not the fix I need. I could see if the valves were off only a little and needed adjustment but these are beyond that.
What causes the valves clearances to get this tight?
Why only the intake?
Do I have to replace the valves now or what else should I look into?
If I just shim them I am sure the problem will return the spec being so far off. Thanks for any help!

As for why only the intake are tight, have you done regular maintenance on your air filter? Have you been riding in place with a ton of dust?
