I was riding at the creek yesterday and I was ridin in the water pretty hard and my atv started sputterin after about 20 or 30 minutes then started going fine.Later it did the same thing everytime I hit water it sputtered a little.

What could be the cause if this and how can I fix it?

I was thinkin the spark plug was gettin wet and was thinkin of puttin some silicone around it.Would this work?

I doubt that's the problem. (sparkplug getting wet)

I think what i would look for is a vacuum leak in the intake. Check for cracks in the snorkle, and all gaskets in the air intake system.

I'm not sur how you would do it with all the plastic on an ATV, but the way I used to do it, was to use a can of carbuerator cleaner, and spray the intake system joints while listening for a change in the engine. If the sound of the engine changes, it means that the cleaner is getting in through that gasket.

If you do this, and it kills the finish on your plastic, don't blame me. This is my disclaimer.
