The best answer to this question is tough without knowing more about how you ride, what you expect or want from your atv and how much you have to spend.
Most of the suggestions were good ones but it really comes down to you and your budget.
One thing I noticed was missing was suspension, and though expensive it will be one of the best mods in the long run plus it literally saves your butt.

If you do any jumping at all or better yet if you ride it get nerf bars, trust me. I almost broke my ankle twice, one was a real bad spraind lost three days of work. They are worth every penny. After that go with pipe, silencer, air filter, reeds(great add for throttle response). Also in the future if you decide to bore it only do it if you need to make the cylinder circle again. My body sent his money and it wasnt worth it, use your money on suspension and others first.

it really depends on what you want out of your bike. like i said, i would only get something good. if i didn't have the money for something good, i wouldn't buy anything. that is why i would only get sparks, lrd, hmf, etc. the full systems make a nice difference, especially on a modded engine. if you want low end power or do woods racing, a slip on may be fine. if you do a lot of bumpy riding, shocks would be great. i have elka's, front and rear, and that was probably the biggest waste of money i ever spent. the quality is excellent but i really didn't need shocks for my type of riding. i do a lot of dragging and the shocks aren't really needed. by the way, they don't ride a ton smoother than the stockers anyways, if you have the stock ones setup correctly. i got a deal on them, that is why i have them. what ever you do, don't go cheap. you will be kicking yourself in the butt later. my buddy bought a slip on and then realized that was the worst mod he ever did. i put on a x-6 on a stock motor and i was beating him without much problem. he just wasted his money on the slip on because he went and got a full x-4 to keep up.

Not going to get into the exhaust debates anymore but have to think your take on the suspension would only be fair to someone else who was only going to go in a straight line on a flat surface. I couldnt even begin to compare how poorly a stock suspension performs and rides and how much better a properly set up (thats the big part, and its not normally the case on bargains, used and hand me downs) aftermarket suspension performs.
When its right there is a sick difference and you would wonder why you wasted money on other stuff and waited so long getting your **** beat up all the time.
If your going to beleive anything I say then go with this "spending $2,200+ on suspension was the best money spent on this quad". Sure it was the single most expensive mod I have done but it still is repaying on every ride.
You dont have to dump over 2K into your suspension either but you will find in our over priced sport sometimes you do get what you pay for.

yes, i respect your comments. i do agree with suspension, along with every other mod to the bike. you just need to set your bike up for your riding style. yeah, i hate pipe wars too. i just try to give advice on what i have done in the past and where i made good calls and bad calls. i am trying to figure out which engine mod next. i don't have too many more reasonable options.

if your wanting speed top and bottom end a curtis sparks racing key will help and they a fairly cheap and will give you a little extra boost as long as your bike isn't bored over just search for it and read about it

well here is my current setup:
11:1 ross 426 thermally coated piston with extra light piston pin, GT thunder rev box (this advances your timeing 6 degrees unlike the other rev boxes so i don't need the sparks key), thermally coated sparks x-6, modded air box lid with uni filter, aggressive port job, sparks 8 plate clutch, TC mx grind camshaft, FCR 40mm carb, etc.
i am debating on stroking it now. my flywheel is off to gt thunder to get lightened right now. i am not sure if i will like it or not so i have a stock one if i don't. i have a feeling a lightened one will be just fine for my riding style though. you have any suggestions on motor mods? the only thing i ask is i want to stay around 11:1 compression ratio.

There are some other things, but I have a quick question first. When you did the 426 did you happen to measure your deck height? I have found many if not most of us are not actually running the compression we may think we are, and most times this is the cause.
Valves are another area to pick up a little extra, and the "aggressive porting" is an interesting one and let us know if you know what was actually done. I have found that over porting is not a great thing especially for hi rev set ups. I know the ex engine isnt really a hi rev machine etc but if the ports are too large combined with a really large header and free flowing silencer the extra flow can actualy hurt from reduced velocity.
I may not be the expert on this stuff but those are the basics, and the only other things I can think of to make that ex faster is in the suspension dept. Sure you can mess around with different cams and stuff but if its mx your into I think you got a pretty good cam now (Is the TC one of the many renamed cams that are the web450/451?).
Stroking is a great idea and one I have considered in the past, but with all the new engines out in the 450's etc I gave that idea up since I know we are going to lose the big bore battle etc due to the better valvetrain and combustion designs, and liquid cooling of the newer stuff. Not that we are gonna be left behind in the last town but I dont think anyone will be able to get more power from a ex engine than they can a yfz or 450r engine so its only a matter of time.
That can be frustrating (especialy when your almost finished like I am with only the carb and possible stroker crank being the remaining mods you wanted) but is also a good reason to start all over again with the future addition to the fleet [img]i/expressions/face-icon-small-happy.gif[/img]
If you want to really get into things find someone local with a dyno and and look into the info beyond the hp numbers, and check out torque ratings, AF ratios and any other info you can get. Then once you have a base to work off of you can see how your future changes effect everything.
I only wish I could find someone like that around here.
