No, what it means is the throttle is not opening fully. It is no different than driving your car around and never opening your throttle past a certain point (eg, half throttle).
There is nothing to be lost from making this adjustment.

I didnt get a chance last night to adjust it.I talked with my friend about it and he thought that you where talkin about rejetting, I tried explaining to him what I was talkin about but I couldnt quite explain it. SO I guess I will just have to show him. And this is in my mannual correct? As far as the how to part of it? Well I will try and see If i can get to it tonight most likely wont be till Sun. when I am changing my oil and spark plug I will play with the throttle. Well wish me luck, hopefully it will be an easy upgrade.

Thanks again Gab for the help. I read throught the instructions and it sounds like its something that I can do. But the person at the end of that post brought up a good point, what if this limitation was there for a porpose? Let me know what you think about this?

It's not a "limitation". It is a simple item that should have been caught by the Honda dealer that setup the bike in the first place. If Honda didn't think you should keep your throttle in correct adjustment, they wouldn't have provided a means to do so, or instructions in the owners manual. Just make sure that you do adjust it correctly, so that the throttle both opens and closes all the way.
BTW, the 400EX has an electronic revlimiter that will kick in if you attempt to rev it out too far.
