Muddy water inside 400ex swing arm?????

I loosened the four bolts at the rear of my swing arm to adjust my chain, and muddy water came pouring out. About a cup full!
I have done some deep creek crossings. Water was way over the tires!
Could I have damaged anything? What can I do to prevent this from happening again?
