2002 Rubicon Help

Hey guys I need a little help. My son ran my rubicon completely out of fuel and I cant seem to get it to start now. Here is what I know: Its firing and its getting some fuel I know, I can hold my hand over the intake (after ive removed the air filter) and try starting I get fuel comming out. I also get some backfiring.
Could it be some trash the was in the bottom of the tank? or do I have an electrical problem or mabey a timming issue?
Can someone please help?

It was running fine until it ran out of fuel, and now that you have added clean, fresh fuel it's running poorly?
I wonder if there was some water or contamination in the bottom of the tank... I'd try putting a pan under the drain tube, and opening the float bowl drain with the petcock off until it's drained, then open the petcock and let some more drain out... close the float bowl drain, give it a minute, and try starting it.
If it still sputters, I wonder if the plug could have fouled, especially if he tried using the choke...
