When you are in deep water, you do not want to cut your machine off. By doing so, you allow water to enter your motor and your engine can't compress water, so leave it running. You probably got water in your carb also. Try taking dielectric grease and squirt it into your sparkplug boot and ALL of your electrical connections. Water in any of these will give you the symptoms you mention. I have an HMF pipe with a removable end cap. My neighbor made me up an exhaust snorkel that screws into place of the HMF cap. This allows the machine to breath when in deep water. I would drain your engine and diff oil in case any water and mud got in there. If it's milky color keep flushing the oil until it is black again. Hope this helps.
