Could be that gutting the exhaust made you run lean (you didn't say that you did a rejet!), and you scorched/melted your piston and valves.......

Did it make the noise immediately after you monkeyed around with the exhaust?

If so it could be that you created an exhaust leak at the head when you jossled things around.

A leak there can make a tappy/knock kind of noise that can be mistaken for a mechanical problem.

yeah it did leak some, the funny thing is it doesnt have a gasket, its sounds its in the head, i was told by honda to adjust the valves, but im not sure, its started as soon as i did it..i ran it some thinking it was just the oil,but now at full throttle it smokes and studders and trys to stall out.

Oh... you didn't mention that it also started stuttering at high throttle and smoking...

I'm also thinking you've got the thing running way too lean with the open pipe, and you may have caused internal damage.

Not being able to see how much smoke or how much noise, I'd say rejet it and see how it runs.
