Your saying you got most of your connectors and when you went under water again the machine shut down?
I have to back up the grease because I went through her and I had no problems this weekend. I made a video, as soon as I get it online I will post it.

If all you have done is add a snorkle and dielectric grease the connectors, there is still more work to be done. The vents for the carb have to be extended, and whenever you ride in deep water you have to plug off the overflow tube on the carb. Again, look at the link I posted in my first reply for tips on making your bike more water resistant. You have to prepare the entire bike.

hunterp250,
Go to any Parts Store to get dielectic grease. Napa, Advanced Auto, Auto Zone, etc, etc, etc.... they all carry it. They sell it in different sizes, buy a large tube of it. Unplug all your electical connectors (one at a time) and squeeze a generous amount into the connector. Reconnect it and pack the extra that squeezes out into the connector and than wipe off any extra after that.
The important part is to only do one at a time. Also, make sure they are connected all the way when you reconnect them or you could be making yourself another problem. Also, put some on the tip of the spark plug to.
Mike.

Something you may have to look into is the age of all yoru wires. Over time they develope minute cracks in the insulation. This leads to shorting out when it gets in deep water. It sounds like this may be the case. In that case, you have your hands full. Nothing short of replacing all teh wires is going to help you in that situation. This is especially true if teh machine has spend extensive time in mud/water or high sun conditions. Ie, Stored outside without being covered etc.
The conditions you are trying to achieve are extremely hostile and harsh on a quad. You are going to be going through wiring on a regular basis
