Default Mojave Transmission

I have a 01 mojave and a while ago i shifted into 2nd gear, and the chain broke. I replaced the chain, and now it makes a clicking noise, and like something is is just knicking against something else. What should i do? What should i look for? Does it hurt anything, because i dont mind the noise?

Try pushing it forward with the motor off. If it still makes the noise then you eliminated the motor. Look for interference, between anything that rotates and something else. Chain rubbing swingarm, and so on.

yes, it makes the noise when the motor is off but it is very quiet. How come it only does it in 2nd gear?

You may have chipped or lost a tooth on 2nd gear. If that's the case, it could take out the gear that 2nd meshes with. If it were me, I would ride it, but if it gets any louder, you are gonna have to split the cases and find out what happenned.
