Being that TrailBlazer knows so much I'm not sure you should bother reading the rest of my post.
First off ATK has gone though the motor to fix the major issues with the motors. Parts are avalible from several sources. Power and handling for MX is more rider dependant than one the quad. I got beat by a kid on a warrior, but I'm old and weight 250lbs. As far as cost to make :Race Ready" the ATK may be a better value as you can order one from ATK with upgraded suspension, I believe they will put ELKA's on built to your specs. With the ATK/Cannondale you won't have to worry about upgrading the frame, which you will on the Yamaha. You can adjust your "Jetting" on the Cannondale for different riding styles being they are Fuel Injected. The ATK's are 450cc.
cannondaleriders com and Cannondaler com are two sites that support a forum for users. You should read some of the reviews there. ATK has a contengance for ATK racers. There are several people there that have got off there YFZ to a ATK.
Ride one and let the quad speak for itself.

Which is better is an opinion. Can the ATK hang w/ a YFZ?? Absolutley. Can a highly modded YFZ outrun/handle a highly modified ATK?? NO.. I have ridden three types of ATK/Cannondale motors 432cc, 450cc, high compression titanium valve 450cc. All quads have issues from all manufactureres.. Any mild steel frame will have to be gusseted and jap swingarms are junk..
