cannondale wont run

at the end of last summer i put my dale away for the winter ( in my bedroom), before that it ran just fine, now its all of a sudden acting up. since last summer i put a hmf pipe on it, a 2" air box funnel, and had atk put the NAC's race map in the computer.when i first pulled it out to go riding again it started up and ran fine, but every once in a while when i would crack on the gas the motor would cut out. it finally got to the point were it would only run when it was cool, but once it got warmed up it would start right up and idle but when i would try driving it it would backfire, cut out or die. i then ordered a D&M kit from optimum, hooked it up to the lab top and i think i did every thing right. when i was done it would start up and idle and i could ride it, but know once i get about half throttle or crack on it, it cuts out and back fires and sometimes dies. when i hit the start button it fires right up again.
could it be something to do with fuel or electrical? has anyone had this problem before?

First do the basics. Clean and inspect your fuel strainer in the tank. Change the fuel filter.Check the fuel pressure (42psi) Make sure the fuel line quick connects dont have swollen o ring inside the connector(not the out side one). Double check you have the correct fuel settings and do a throttle recalibration. I see you were mwessing with the airbox so double and triple check the throttle body boots have not slid off. It very hard to see so just loosen them up and retighten.
Check that your flywheel has not spun on its hub. Nows the time to update it with a pin or screw kit. Are there any codes in the computer. When watching the Monitor engine parameters screen does everything look normal. engine temp around 150, idle air control at 205 when warm, battery voltage above 12.5. Do you have the latest hex code installed.
Dont forget to clean all battery leads and grounds-dont just look at them.

i got it running a about a week ago and is what it was, was the negative side on the battery was a little loose the point where there was a little bit of slop in it. tightened it down and it runs like a top know.
