bad vibrations

I posted this in the honda forum as well. Since many of you are former 250r owners I thought, you may be able to help me out here.
I recently rebuilt my 250r motor, and the entire quad. After driving it on the weekend it has a terrible vibration. It has been a year and a half since I was last on it.
The marks for the counterbalancer and it main gear are alligned. All bearings are new and good, I hope good. Mounts are tight, and rechecked.
I just want some input. I do not know if this could be caused by timing, because it is not adjustable, from memory.
Or is this just the nature of the beast. Because I just dont remember, its been to long since I rode it last. Because other than the shakes it runs perfect.

...and I still have a Glamis on the way. When ever it arrives?

If it sat for an extended period it could have a nice ring of crap inside the bore where the piston has sat for the last year. Does it turn over fairly consistent by hand or does it get to a "sticky" spot?

Problem solved Thanks for the help!
I missed the timing off the crank to the gear. But the gear to the counter balance was spot on.
Now it time to sell it, though I dont feel like doing that any more. The Cannondale is coming, but I am begining to have doubts on this thing ever showing up!

Sounds good for the sunshine folk, but im up here in northern alberta canada. With a foot or more snow, until summer those paddles were to be used for snow not sand. That is until I can hit the great athabasca sand dunes.
I heard some bad new I dont know if its rumor or not but the 04's, are they realy to be a 450 with a new frame design. If so I might delay my purchase. The motor dosen't realy bother me it the new chassis that I would crave. You know if they have redesigned it already they must have a better way of doing things. Always better never settle.
