Make one out of a milk crate , just make sure you soften the top sharp edges with pool noddle's or something.
Use the front rack rather than the back rack so you can keep a eye on things.

How big are the pups? The cargo area is big enough for a portable dog carrier of decent size. You will need to add some additional heat shielding on the underside of the bed. Notably over the muffler and possibly the engine as well. A lot of guys are putting vents in the spark plug access cover too, but you will need to be cautious to keep the vented hot air away from the dogs on hot days. Riding alone you might get away with a dog harness and letting one ride on the passenger seat.

It kind of depends on the dog. If they stay put, a basic crate with high sides should work. I ran into a guy who had a piece of plywood with some cushioning for his dog. This was out on the Paiute Trail in UT. Dog wasn't tied down or anything and just either laid down or stood up. Saw them a few times and the dog knew how to balance.
