Default Breaking in a new quad with performance exhausts???

I had this question posed to me. Before now I never thought about it much. While breaking in your motor (this happens to be a 4-stroke) is it recommended to do the proper break-in procedures in "stock" form or can you throw on aftermarket dual exhausts, re-jet and then break in the new bike?My buddy just got his new quad and was told to perform his break-in while the bike was still in its stock form and NOT to put on his dual exhausts that he has until the break-in is done. Does it really make a difference? ANY input would be great, thanks.
