I tried looking at the break-down on partsland.com but couldn't make anything out. Click the CDI Box photo and tell me what the square box in the middle of the screen is. Also, do both wires which come from the "box" have power going through them? The red wire does but the other doesn't. I'm thinking this may be my trouble.

I think that is your voltage regulator , but it is hard to tell in that pic
