"somehow came loose"...haha, stuff works its way loose when you ride, that is why you should check over your bolts after every ride or two. I am not bashing you, I have had bolts come loose too that I was just too lazy to check. It sucks about where the bolt has ended up though, hope u can get it out without too much work. Good luck man.

The crankcase is sealed. Only anything can get into it would be through the intake or exhaust ports. correct me if I'm wrong

Chances are the nut may be in the duct rattling against the case.

It sounds like it is very similer to the 250 setup, might have to pull the duct to find the nut , a pain on a 400 I'm sure. or tie a magnet to a string and drop it down the duct.

Take your clutch cover off it will be in there,it was probably hitting the fins behind the primary clutch,if you can't get it with a magnet you might have to pull the primary.

lol, there isnt a crankcase air duct, that air duct that goes to the case is for the clutch, take your clutch cover off like the others mentioned and it should be right there,or you might have to take the primary off like ced said..
