Not sure, from all my predator experiences aftermarket headers flow better do to there design over stock. The stock header flows great its a little restrictive, maybe he likes more low end torque thats one thing aftermarket headers/exhaust tend to remove.

Smaller header = more torque less hp, larger header = more hp and less torque. He may change the header with different tracks. The smaller tracks you want more torque to get out of the hole and around turns but in the longer wide open tracks you want more hp to get more top speed.

In addition to the previos posts which are correct...the factories are spending large amounts of time and money on the design and power in these quads, which also includes exhaust engineering and dyno tests
in short the race bikes of today are much better tuned than those of yesterday
now if the factories would use some grease the linkages etc would last

I talked to Matt at a race and asked the same question and he said Polaris wants to leave it as much stock without hurting performance. Things have been going well for Matt, in fact he got 2nd today at the Wisp right behind Ballance.

Im willing to bet that Polaris is paying Matt to race It as stock as possiable to bolster thier rep in the sport quad arena, and/or show the world what there bike can do when matched up against much more heavly modified bikes.
