Help! Anywhere, anyhow?

I am having some engine trouble with my 05 Polaris Phoenix, whenever the throttle is pressed and the revvs get the quad moving the engine begins to spudder, lose power, and sound like its missing??? I replaced the plug, installed a new air cleaner and drained the carb and gas tank.
It is still happening and I was wondering if it could be timing? If so how would I go about timing a 2005 Polaris Phoenix?

Man the only thing I can think of except what bongload suggested would be maybe a clogged jet. You'd have to take the carb apart and use carb cleaner to spray through the jets. The float may be stuck partually closed so make sure to check it when you have the carb apart and give it a good cleaning with the carb cleaner. I'd say this is the least likely possability. I'd do the fuel filter first and see if that takes care of it before diving into the carb. But then again just like bong load said it could be an electrical problem which can be a nightmare to track down. When did it start happening? what were you doing when it happened? What were you doing shortly before it happened? what kind of riding do you do? these are all questions that may help us figure this out a little better. can you ever get it to run smooth at a certain throttle setting like mid throttle for example? if you just gave it quarter to mid throttle will it run ok. If it does you very well may have a clogged jet.

The engine sputtering started about 2 hours into an all day ride, we had made it up to the top of the mountain "high-trail" and was crusing around when it started to "buck" (almost identical feeling to when you run out of gas) and I just gave it more and more gas to keep going, I then bailed out and got home quick thinking I was going to get stuck.
I did not do anything to the fuel filter (figures its right there too) the quad starts w/o a problem, idles w/o a problem, give her gas and there is goes....spuddering...

Unfortunately several things can give those symptoms. You're gonna just have to narrow it down. Check the easy stuff first, like a plugged fuel filter. My guess is you might have a plugged main jet or busted needle in the carb.

you didn't accidently hit the choke lever did you? My very first guess would be the air cleaner but you put a new one in so it's not that. I'm not familiar with the phoenix does it have a snorkel or anything. Check where the air goes into the air box for obstructions. Easiest way to check for an air box obstruction is pop the top off the airbox and see how it runs. Keep the filter on, just pop the top of the airbox after looking at the diagram it's super easy to do just pop the clips and pull the top off. of course you already know that since you changed the airfilter.

I will check it with the air cleaner top off, good call. Again I did not check the fuel filter. Another thing I meant to mention is I adjusted the idle a few weeks before this happened but I accidently turned the "diaphram" screw before I noticed it was not the idle screw. On this particular carb those are the only two manual adjustments you can do. I do not know exactly what the diaphram screw does or if it could have caused this, either immediate or like I said a few weeks later, I did place the screw back to where I thought it was (like 3/4 a turn)
