Scrambler: Spinning/Clicking Noise from Pull Start Area

I have a 1999 Scrambler 400 4x4. When using the electric starter, I starting hearing some squealing sounds, so I decided to pull the starter and take a look at it. I noticed the bearing was dry and it looked like water had gotten in the pull start. I cleaned and regreased the bearing and the starter gear assembly (the gear that joins the flywheel to the starter).
This seemed to fix the problem, but now I have a noise coming from the pull start area. It sounds like something is spinning while the engine is running - you can hear it while not moving. It sounds like starter gear assembly is incaged, but I tried clicking the starter while the engine is running and it does not engage to the flywheel (which is correct). The clutch buttons look great. I have taken it apart several times and everytjing seems ok.
Does anyone have any ideas? I have put on almost 100 miles with it and it works fine.
