A friend of mine had the same problem with his 2000 trailblazer. As it turned out he had a few cracks in the bottom of his air box. He used silicone on the cracks and the problem was solved. I'm not sure if this was the real problem or not. It might have been coincidence and the real problem fixed itself.

I have a buddy that had the same problem with his 2000 Scrambler. He replaced the plug boot and presto! it was fixed. You can buy an aftermarket replacement end for about $3-$5. Just my .02 worth,Bubba

Do like Bubba suggested, the boot is a cheap possibility. When you install it, put a dab of di-electric silicon grease inside. Also, the protectant of electrical choice is CRC 2-26. It not only cleans electrical contacts, it leaves a lubricant film for protection.
The first thing you should do when you pick up your machine, is take off the airbox and seal that intake boot on it really good. Like it was stated earlier, a tube on silicon goes a long way.

Every connection on my machine is covered with dielectric grease. Air box is always dry. Next time I water ride I will check the rev limiter box. I'm going to disconnect the black ground wire on the CDI so nothing can kill the engine except a spark short or sucking water.

Try the plug boot. I have had snowmobiles that just by sucking up heavy snow dust will cut out. $3 boot and all is well!

I had this same problem on my sons Trailboss. My problem is it has a clamp on K&N open to the elements. I went to fast through the water and it sucked some in. Took a half hour to get it to start running right. ANyone got a stock airbox for a 89 TrailBoss??
This is your problem has to be.

My 2k TB had the same problem..hopefully the fix isn't as exteme as mine
I found out that the cylinder base gasket had a rip in it from Polaris..so everytime I went though the water..it splashed onto the engine..and it was sucking water vapor right into the cylinder
I found this out cause the Compression was low, not low enough to stop the poor bike, but enough to make me check it
Hope it isn't this..but maybe you should check
