Speaking from experience because i have a z400 and my best friend has a 400ex and thats the results. You shouldnt get bored with either because you could mod them as far as your wallet lets you. the z will also respond much better to the mods, but both are great trail bikes though.

I own both, so I have no reason to giving you any brand loyalty BS. Get the Z, unless you exclusively ride very tight, slow, semi-technical trails. The Z is just an EX knockoff, with a much better (modern!) motor. The Z is by far the best all-around machine available! It is tame enough for a beginner, yet an experienced rider can have fun on it.
It is a laugher that Honda tries to charge the same MSRP for the EX that Suzuki charges for the Z. Honda needs to get a clue here!

The majority of post here are very good and I would go by these in your decision. I own both as well and say the Z is the better performer of the two, but the ex would be better for the casual rider who isn't as mechanicaly inclined. Everyone else posted what I would say so I guess Im done now.

I'm sorry but if you want everyone to get on here and say that the Z is clearly the better machine for what he's doing, obviously that's not going to happen. But if someone asked which is better for MX a YFZ a 400EX or a Z400 I would concede and say get the YFZ it'll be cheaper in the long run.

I own or have owned
LT230
LT250S
LT250R
300EX
Blaster(s)
Raptor
YFZ450
Z400
Have ridden 400EX's also. If I were riding trails and had to pick one quad it would be the Z400 no question. I am 6' and 195 pounds and it fits very well. The Z will not depreciate as quickly as the 400EX also. (In my opinion)
