This is a gear head question............

I'm doing my 100 mile service and checked the valves. A lot
of plastic had to come off to remove the cylinder head cover.

The Manual Valve Clearance Specs call for:
Intake: (.004 - .008 inches)
Exhaust (.008 - .012 inches)

My intakes are .003
My exhausts are .008

Any problems with the intakes being .001 below specs (tighter)?

 

Yes.
A loose valve will make a little noise.
A tight valve runs the risk of burning the valve. It may not fully allow enough exhaust gasses out of the cylender.
One way to look at it is that you are only adjusted to 75% of minimum specs. Also, as long as you have it disassembled that far, a screwdriver and a wrench is all that it takes to have it properly adjusted.
Do the specs "Intake: (.004 - .008 inches)" mean that .004" is the cold setting, and .008" is a hot setting? Or should it be set anywhere from .004" to .008"when cold?

 

My service manual says specs should be used when cold. So .004-.008 is the tolerance when cold. Since you have it torn down, you might as well put it in spec.

So indeed I have the valve cover off, but I don't see a way to
adjust the valves with a wrench and screw driver.

It looks like I have to remove the cam to do any valve adjusting by
replacing the shims after the cam is removed.

I'm thinking that I'm close enough for "government standards" What do
you think?

I used a leatherman and a box-end wrench to adjust mine.... but the KQ is probably a much more sophisticated beast.

My intakes being .001 below specs at only 100 miles will probably open up to specs with use....I hope

Your valves will only get tighter. The reason they tighten up is because of valve seat and valve face wear. After a while the valve will not close all the way and your bike will become really hard to start. Measure the clearance with the piston at TDCC. If they are tight you need a smaller shim. Use the number on the shim and the clearance you need and do the math. Try to get the valves in mid spec range. All valve measurements and adjustments are done cold.
If you don't have a manual or know how to set the cam timing get a manual before you tear the cam out.

be putting in a smaller shim to achieve spec.
