Loss of power on Eiger

I have an 05, this weekend I got stuck in some water and had to be pulled out. The water never got as high as my snorkel. After I was out of the water(i kept it running the whole time i was in) the engine idled and revved normal, but had no power I had to limp it back. I even had to be pushed up small hills by other atv's because I didn't have any torque to make it up.
When I got back, I opened to air box and it was wet and then noticed that the rubber stem cover underneath was missing, this is how I assume the water was sucked up. I thought by letting it dry out that it would be back to normal, but the problem presists.
Am I looking at a clutch or transmission problem, carb or should I still wait a few days to make sure it dries out completely.

I was out yesterday in water up to my seat on my manual Eiger, ran good, got it home there was mud in the air box, cleaned it out, I figured muddy water got inside my air box but the water drainned out but the mud stayed there. I bet it was ur belt slipping cause everybody with belt drives had problems , their atv would run good but they couldn't make a small hill. No offence for the problem you have thats the reason why I didn't want a belt drive, thats why I picked the manual, but if you allow it to dry out you will be ok, the Eiger is a good machine, take that from me an ex Yamaha Owner.
