waterproof a honda recon?

well today i was riding my recon in mud/water and after i hit the 1st hole it would go but if i gave it alot of gas it would miss out.
miss out as in like sound like its not getting enough air? but it was the filter was dry?
i didnt have my overflow tube plugged so???
also about the electrical greese..
do i put it on before i go out in the water or put it on twice a year and be done with it?
were do u put the greese at?
