I'm assuming that there is a timing mark on the new cam...
Pretty much straight out of the manual:
Remove the timing mark accessing screw
Remove the crankshaft end accessing screw
Bring the piston to TDC (look inside the spark hole w/ a light to verify)
The timing marks on the cams ought to be on the "outside" and just above the head mating surface.
Now if you've done the ex cam mod (I'm assuming you have because it sounds like you're putting in a different intake cam) you ex cam timing mark ought to be one tooth "higher" than the stock setting relative to the head mating surface.
Make sense?

www.yfzzcentral.com (remove one z) has a good procedure on doing the cam mod, I know that's not what you are doing but maybe some of their illustrations might help you out. It's under "Reviews" and then "Tech".
