Default Broken input shaft 2003 Breeze, Help!!

I have a 2003 yamaha breeze, it has only 60 hours of useage. I took it in for a tune up, because of a knocking noise coming from the bottom end of the trans. The daeler tells me it's a broken input shaft and I'm looking at a $1000 to fix it. My wife rides this thing in the pit area at local drag strips and has never had it wide open. The pits are mostly flat, what could have caused this break. If I brought a manual could I repair it myself? I'm pretty good with tools and I can follow instructions. Thanks for any help.

Does it only knock when you turn the bike or does it do it all the time going straight?

It does it all the time. I pulled the back side apart and I can trun the input shaft and feel something knocking inside. It has a cap on the other side, can I get to the other side of the shaft by taking it off. Or do I need to pull the motor and spilt the casing?

It seems deeper than I thought but yes I would invest in a manual and go from there. 1000.00 seems a little steep for me as well.
