hopefully it's just your clutch. in that case, spend $120 and get the GYT-R replacement clutch plates and springs. don't forget to buy a new gasket, too.
But, seeing that you have an '01 Raptor, if you haven't heard this already then I'm about to give you some bad news. The '01 Raptors had some serious transmission issues, which often resulted in failure and detonation to the gears. Alba sells an upgrade for the transmission for around $600.
I don't know that it is your transmission going, but it is a possibility with your model year. Look into it further. If it is an '01 and the plates have never been replaced, then you do need new clutch plates also. But find out if it is your transmission before you do any further damage, and buy the upgrade.

you need to buy a Yamaha shop manual at the least (about $65 at your dealer) or a good Clymer manual. But I'll do my best from memory:
Obviously, first drain the oil. Then drain the coolant.
Remove the coolant hoses from the water pump. Detach the clutch from the cable retention clamp and from the actuator arm where the cable connects.
You're also going to have to remove your brake lever and your right footpeg. Nerf bars if you've got 'em.
Then remove the water pump housing and finally the pump.
Then it should just be the case, which is a pain. You're going to have some difficulty lining things up when you put the case back on, not to mention the clutch stack itself. You need to go buy a manual before you do anything, but you may be able to find some links on this site with images and further instruction.
