My son's Raptor was doing the same thing. It was the wires to the reverse switch rubbing against the frame down by the foot peg.

Hey I have a 2001 raptor 660 and I'm having the same problem, I bought a new battery, starter relay, spark plug and coil, I also got a carb clean and new inner parts and I still have the same problem. I was also told it was the harness so I ordered it and once it comes in I'll let you know if it works if you haven't found your problem already.
