Starter motor spins but does not engage the engine I removes the case and can see the small gear turning the big gear but it is not turning the large shift in the middle with I assume to be the crank shaft? Also tried to use a drill to turn the broken pull start and it doesn't seem to turn the engine ether any info is appreciated

Well, the nut or bolt in the middle of the pull start pulley, goes onto the crankshaft, so should turn the crank. I don't go for trying to start engines that way, it is a recipe for overtightening it, which can cause even bigger problems.
The "big gear" you say goes round but doesn't turn the crank, has a one way clutch in it's centre, which grips the flywheel when turned by the starter, but slips when the crank tries to turn it. It will be this that has failed and will need replacing with a new one. For that, the flywheel has to come off and care and often a special puller, is needed when doing this. I have a dim recollection of the balancer gear needing to come off too, and there are six wrong ways of timing it, when you put the gear back. I could be thinking of a different 350 Yam though.
