I just installed a Trailtech computer in my 02 Raptor. In the instructions, they show the sensor being mounted in the metal brake shield. On my 02, this shield is plastic. Really flimsy plastic. So when the bars are moved from side to side, the sensor can come into contact with the magnet. Are the brake shields on 01 Raptors metal?

Yes, the shields are metal on the 2001's. What's up with Yamaha here anyway? You buy an '02 you get better transmission ratios but a cheaper front brake guard, a cheaper rear subframe (steel vs. aluminum on the '01's), a cheaper radiator shield (plastic vs. metal on '01's) and a cheaper rear shock (piggyback vs. rezzie on the '01).

I'd say your only option is to order an '01 brake shield for the right side to mount the sending unit on. Also give TrailTech a call to let them know so they can update their webpage so nobody else will get surprised. If it's flexing into the magnet it could also flex away from the magnet giving the computer erratic information.
