Now sure how you are at keeping atv's around but i am terrible.. but i feel this Raptor is going to be in the family for years so i had to go with the full system yoshi, So If I want to do any cam or piston work in a year or two the full system is there to make the most of it. Remember when you put more air in you have to be able to get more exhaust out to make gains in HP... so the larger header makes the most of any filter or airbox mods. Think of it as an investment! But you will see good gain from just a slip on too.

I mean the main exhaust restriction has to be in the stock silencer, not the headpipe, right?
and with an airbox mod a little as just switching to a K&N air filter... and maybe removing the internal flaps...
I probably wouldn't notice a difference if I put on a headpipe?

Look at my signature for my mods. I followed the K&N power kit (Dynojet) instructions and I am very satisfied with the results. I have beat Rappy's with full exhausts more times than I can count racing up hills at the dunes. The main thing is getting the jetting dialed in. I think there are some full exhausts with open airboxes that would beat me up the hill given the same gearing. Gearing is very important too!
Another option is buy a slip on that will fit on the stock header and if you are not satified, order the larger header for that same slip-on at a later date.
Besides power, although I think many perform very similarly with the same intake and proper jetting, just get the exhaust that sounds and looks like what you want. Once you get the mods done, your bike will be able to compete with many others out there. Stop worrying about what to get and spend the extra time practicing racing and riding. Since you will be about at the same level in power as the others, your riding skills will make the most difference. When racing, holeshots and getting through the whoops can make up for being a little lower in hp depending on what you perform to the Rappy.
