oops. brain cramp. It makes sense to have it on the bottom line to cool the fluid one last time as it exits the radiator and enters the engine.
the thermostat housing is on the top and opens when the coolent in the top hose gets hot. then it goes into the radiator then throught the bottom hose into the water pump and into the motor.

wait a minute. who cares if it is cooled a little before it enters the engine. It is just going to heat up and stay in the motor until the thermostat opens at whatever temp it is rated at. Can a lower temp thermostat be purchsed?? I would spend the money on a temp guage and put it in the top hose.

I put mine on the bottom. The directions said put it on the top hose...but that seemed strange to me. I wished I would thought it out more cause once I cut my hose I found a much better place to put it....which is in the front part of the lower hose a little bit after it comes out of the radiator. It's more of a verticle position and in the front where it would get blasted by alot more air....live and learn. They want $35 bucks for that hose from Yamaha....so it's staying where it is for now.
But for a direct answer to your question....it makes more sense in my mind to put it in the bottom hose
