Do you still have the old harness? If your changing just the engine then the only wires that won't match up are the stator wires, right? That would be a relatively easy job, but wiring a whole quad would be a very big job...

yes still have old harness but this has only 1 output harness from engine and the loncin has 2
How many wires come out of the engine? What are the colors of the wires in each connector?
One your wiring harness side, how many wires on the connector that went to your old engine and what are the colors?
If the colors aren't standard we need need to use a meter to determine some of the wire functions, so if you don't have one you'll need to come up with one.

Ok the 6 other wires are colored as...blue with red stripe , yellow with red stripe, pink, purple, light green with red stripe and dark green with black stripe could anyone please tell me what they are for ?
The engine is kickstart and electric start. I don’t have the electric start hooked up. I am running a battery and a rectifier but all that’s on the other group of wires coming off the engine. It runs fine but what do these wires go to?

Lynn does not seem to post any more. Pure guess but the usual "extra" set of wires from a Honda clone engine are gear indicators, one wire would earth out for each gear. The green is a bit of a puzzle though as it is usually an earth. Check the other wires for continuity with the green and with earth. If which wire gives continuity, changes when you change gear, the wires are from a gear indicator switch.
