I have a 2003 Honda Rubicon ATV..It has a D1, D2, ESP transmission..my problem is those are flashing and it feels like it is in high gear and when I put it in reverse it misses...Any suggestions???? Thank you

The unit has gone into limp in mode.
It could be many things. Shift motor lock, bad angle sensor, bad speed sensor, bad connection in the wiring harness, etc...
Are you able to retrieve codes ?
Key off
depress and hold both shift up switches at the same time (up and down)
Turn key on while holding switches depressed
Release the switches and press both again at the same time within a few seconds of turning the key on.
"--" should display if done properly. Count the flashes.
Once you have made note of the flashes, depress and hold the shift switches again to erase them.
Turn the key off and then back on. See if the unit is back to normal
If it is not, let us know how many flashes there were and we can help from there (I hope)

Well, a 10 code is ECM fail-safe relay circuit
Try to initialize the system before going on to more diagnostics
Honda service manual, through the troubleshooting flow chart, will simply state to try a different ECM, after the code was cleared and the same code comes back.
I know this sounds hill-billy, but I have removed the ECM, banged it on the bench a few times, reinstalled and it would work for a while, sometimes not. On other occasions I have unplugged the 2 connectors on the ECM and reconnected them (make sure you hear the connectors click to confirm good connection) and the ECM has worked good
If you have a friend with a Rubicon of that body style, try swapping out the ECM to make sure it cures the problem.

I think I'd make sure all the connectors are clean and dry, then try erasing the codes. Do the procedure Gimpster described to get it displaying the code, then press and hold both up and down for 3 seconds. The -- should start blinking for 2 seconds with 3 seconds between, to confirm erased codes.
Turn the quad off, then back on. If you don't get the blinking dash, temporary problem... If you do get the blinnking dash, do Gimpster's thing again and count out the code.
The book says if you still get 10, ECM faulty...
Edit: Oops, looks like Gimpster was typing at the same time I was. He's much more of an expert at these things than I am, but it looks like our advice is pretty similar...

I got code 10 when rideing it very hard hanging with raptors and such in low range in the sand dunes, over pressure in the tranny caused code 10. I removed the batt cables for 1 minute with the key on and it cleared and has not come back

Ok I have a on my 04 rubicon all i did was take the motor completly out and put a top end in it and a clutch kit, and when I hooked ever thing back up d1,d2,and esp constintly blink all the whole time. I did the restart with the buttons and when i released then the N come up and stayed on for a few seconds and went to bliking again. And also the motor runs great but if you give it gas when its in gear it spits and sputters, the shop i have it in is clue less about the situation. Everything was put back the way I took it off. What in the world do I do????
