Does the 2003 400I 4x4i auto have EBS? (engine brake system)
If so, I think mine isn't working right. Do y'all know how to troubleshot it?

it does have engine braking. i don't know how to troubleshoot but i know how to check it to see if it works. go to the top of a hill doesn't have to be super steep but say a 45 degree angle. put it in high range hit the throttle just a little bit and if it free wheels downhill then your ebs doesn't work. if it works you will be able to feel it.

Well, today there was a few hills that when going down, I didn't touch the thottle at all and the cat quickly built up speed going down.

then your engine braking probably isn't working correctly i would have it checked out cause it is a safety thing more then anything. lol remember the old polaris's that didn't have engine braking them things were suicide on hills.
