The Better Tire
I currently have 26" mudlites and I am looking at going back to a stock size tire. Don't get me wrong I like the mudlites. But I find that they are a but much for a AC 400 auto. I was looking at the Carlisle 489 25" but found that they only come as 3 ply. I was wondering if I can get some feed back on anyone's experience with a 3 ply tire as oposed to say a 4 ply.

i have always found a 6 ply tire as the way to go. It helps make the bike much sturdier and solid feeling. Helps with turning on trails as it responds quicker also. I cut fire wood and am always running over short stumps and sharp rocks so a 3 or 4 ply dont hold up as well. They do the job but i find my self with more flats. If stock is what you like, go with it.

You may want to look at a 25inch Mudlite tire. I went to them after I had 26inch Mudlites on my AC400 because I got a heck of a deal on them. I think of it a the Mudlite tire pattern I like with the size of a stock tire. I believe it is a 6ply tire as well but a little softer rubber compound.
Kendra makes a tire similar to the Mudlite in a 25 inch tire that is 6ply. I am pretty sure the Dunlop stock tires and the Carlisle 489's are similar and I did not like the soft sidewalls it just made it steer hard in corners. Kind of gave it what is called a "bump steer" as well as let the tire roll on the rim from low air pressure.
Check with the ATV dealers in your area and you may find one with an old set of 25in tires sitting around that are take-offs that they sell for almost nothing. I personally would not go with a 4ply or 3ply tire based upon how I use my ATV. They may work for you though if you liked the stock tires.
