Default 00 banshee shifting dilemma

rebuilding tranny because of shifting trouble. exterior trouble shooting didn't reveal anything and it has a new clutch, all shifts from 3 to 4 to 5 to 6 have trouble in the high rpm's. 1st to 2nd shift is fine. prior to tearing down I was advised by several other mechanics that it was probably bent shift forks. Now that it is apart there isn't any visible damage to them, or anything else as far as that goes. The gears don't appear to align correctly (pin on side of slide gear hits the spoke of the fixed gear) and it sticks that way. Are the tolerances on the forks and/or shafts to small to detect by eye. before spending big $ on parts I'm not sure I need, has anyone had this prob, if so what remedied it.
