I'm no pro on ATV's but I know that you can get your drive shafts balanced on vehicles. I wonder if you do grind a hair off where they are hitting, will it affect the balance at all? And if so, can a wheeler shaft be balanced? That would be the question I'd have. If it's such a small amount to be ground, maybe the balance won't even be an issue? Sounds like it's going to have to be a trial and error thing. Worst comes to worst, it might be best to go back to stock...or reduce the amount of lift to reduce drive shaft angle. Sorry I'm not much help!

i did it on my truck when it was lifted but it was a front drive shaft can tell if it vibrates offroad. but as long as you dont take off to much that it weakins it you should be find .. with it hitting to gether and a little frame flex might over stres it and snap it... jmo..
