The z400 is alittle faster stock. One thing you might want to check into with the z/kfx 400's is if they are still having problems with the frames cracking. I know the 2003's had bad frames and were supposed to be fixed in 04, but I think I heard of a 04 frame breaking also. Either way you'll have a blast on what ever quad you get.

Z400 is faster for sure, its smoother, it shifts nicer (not that the Honda is bad), softer seat, easier to pull clutch, reverse, liquid cooling. I know that many have said that the Z is barely faster than a 400ex, I own both, my buddies own more of each, I have much experience on both, riding, wrenching, and hopping up. I have a piped, filtered, and jetted Z, that will run with a nicely built ex. I have a buddy with a DUncan 440, its a few seasons old, and the z is faster. I have since added a carb, cams, diff comp ratio, its Raptor fast now.
The ex is a nice machine, it feels lighter (they are within pounds), its cheaper to buy parts for, ans cheaper to buy.
I you don't mind the diff in price, no question, get the Z.
I have had zero probs w/ the frame issues. They have beefed up the 04's. I have one of the very first ones, not a problem. Some have had axle problems, I even have spacers, no problems. Usually my woman rides it, but trust me, I have ridden it hard too.

No, mod for mod, a 400ex is slower (up a hill, in a drag, nothing about a track, thats all rider on these two quads)

Are you talking top speed?
They are the same, don't worry about top speed.
