You say it starts to bog, but does it get to a point where it "wakes up"? My EX has the stock carb with 155 Main Jet, no holes in airbox, but a K&N Jet and Filter Kit, in addition to the BigGun Complete system, and I was experiancing a little lug around 1/4 throttle, but if I hit it, it woke right up.
Not sure how it was fixed though, friend of mine just played with the screws on it, and it went away. (Hey, I'm not a mechanic, I'm just a rider)

One other thing you might do is to try backing out the idle mixture screw a little bit. Mine used to stumble when I would open the throttle quickly from idle. I upped the pilot jet a few sizes and it went away.
Just how bad is the bog? Does it just hesitate for a moment or is it more pronounced? The 400 does have a very slight hesitation off idle that some people think is related to the pipe. Anyway, good luck with it.
