Break-In with Power Kit ?

Hey hey!!
As you should all know by now, I'm rebuilding my engine ... and you should also know that I am repeating this every post

Anyways! . .
My question is : : :
I buied a Moose Power Kit, and my Stock muffler has been modified to provide less restriction ..
My Carb is adjusted for the engine before Rebuild without power kit..
Do you think it's a bad idea to put the Aftermarket Stuff (- Air Filter / Jet Kit -) after the rebuild !?!?
Because, I know I need to break-in correctly, but can I still have time to adjust the carb before breaking-in ..
I mean, can I let it idle 'till it's at normal temperature and Set the pilot screw and during breaking determining if the main jet
is set up correctly, and adjust accordingly during break-in, or it will screw up my new piston rings!???
Btw, nothing have been changed in the bottom end of the engine, only the piston rings will be new and cylinder rehoned ..
Oh, and new spark plug, cylinder head and piston cleaned of carbon deposit and usual stuff that a top end rebuild brings . .
.. Because I want to put all the good aftermarket stuff right now since everything is out of the frame . . .
