Does air go from the filter through the breather tank to the crankcase or vice versa? I got some dirt on the inside of my breather tank. Should i get a new one because i tried cleaning it and its not coming off.

An engine will always make some blow-by (because of ring seal). The positive pressure comes from the crankcase and go out to vent.

If it is dirty, it most likely came up from the engine. Mine has a little crud in it too. The opening for the vent is between the air filter and carb, so there SHOULD be nothing but clean air in there (unless you had an air filter failure). And, it is under negative pressure, so flow should only be one-way, up from the engine.

On my old Warrior, Yamaha ran the vent BEFORE the air filter (ridiculous!). All kind of crud would build up around the opening. The flow should be one-way, so I guess Yamaha didn't worry about it. We all put in in-line filters, just to be sure!

yes some dirt and water did get through the air filter but it didnt go through the carb. It just settled it the tube connecting them. So I should be ok with some dirt in the crankcase breather?

I took mine off and got it wet on the inside and I blew compressed air in there and it cleaned out that dirt.
