I just used Krylon Fusion on my # plates on my CR500 and it doesn't scratch, I didn't use a clear coat either. I've done some heavy woods riding and crashed since, no scratches! It sounds like:
1. You didn't wait long enough between coats and it didn't cure properly
OR
2. You put too many coats on or the coats were too thick.

How did you prep it? I used an alcohol solvent and it worked great.

Yup, you got it on there too thick then and what's underneath didn't have a chance to dry.

There's a product called ELO, Easy Lift Off that is supposed to remove paint from plastic, but I have used oven cleaner, starting fluid, and carb cleaner also. You could sand all the plastic, but it sounds like it's pretty thick and would just gum up the paper real quick.
