how do you adjust the timing on a trx250ex 2006?

you cant i dont think , why do you want to? ,,,you could probably order an aftermarket module for different ign curve . if there is an adjustment it would be on the stator side of the engine you may be able to adjust the pulse pick up coil, by loosening the screws that hold the pulse coil moving the plate clockwise or counter clock i really dont think it has an adjustment it might .

when the values are closed the pistion is down and not up i am tryng to correct this

Check out his post about adjusting valves... It sounds like something could be wrong, like maybe the cam is installed wrong?

theres a mark on the flywheel that say T i think theres a plug you take out on left side of engine stator side ,then you can see the flywheel mark from the hole. the T mark is on the flywheel you might have to turn the flywheel line it up with mark on the hole then take the cam gear cover off and you will see a mark on the cam gear a dot it should be pointing straight up there may be an index mark on the head casting above the cam gear to line it up with // with both the T lined up at the hole and the cam gear dot straight up you should be on top dead center if not remove the cam gear bolts and adjust sprocket till it is lined up dont forget to put alittle locktite on the cam gear bolts when re installing and tork them to 10-12 foot pounds. hope this a helpful to you ..
