Default 2006 rancher es shifting problems when hitting brakes

I have a 2006 rancher 350 4X4 es and it flashes a code when I have the lights on and hit the brakes. It flashes 2 and when I shut it off and turn it back on, its does fine until I hit the brakes. What's wrong?

What do you mean by check the battery? What should I check for? The battery is only 3 months old and so is the atv.

i know if there is not enough juice in the battery, it will cause the es system, to malfunction. does it do it when you use your headlights, or any other electrical functions? i dont have a code book tofind out what the two flashes mean. maybe some one who has one will chime in.my es is 1.5 years olds and it has been in water butt-deep, and even went under a few times and it works great. good luck!
