2001 Rubicon Display Flashing - Code 5

When I run the 2001 Rubicon at full speed or near full speed for 1/4 mile, the display will start flashing and sounds funny. When I stop, it doesn't sound right going forward and sputters in reverse. If I turn the key off and back on it will clear it. It also does this same thing numerous times when I'm plowing (in D1 or D2 mode) and shifting a lot.
I was able to retrieve the error codes and it's giving me a code 5 angle sensor. I went through all the steps in the service manual and just put a new sensor on. I'm trying to do the initialization that the manual recommends when the ecm or angle sensor is replaced or when the battery is disconnected. I hold both shift buttons in, turn the key, then press the up/down/up shift buttons. You can hear the motor turning and then the display starts flashing. It's suppose to go to N (neutral). I'm guessing this is why it flashes when going fast or plowing. Any ideas? What happens if it won't initialize?
FYI - the display when crazy on me a year ago and I had to take it to the dealer. They said it was a bad ecm and put a new one in. Ever since then, it flashes when going fast or plowing. Dealer won't do anything about it because it's past 90 days.

Thanks for the response. I pulled the shift control motor off this afternoon and it seems fine. It runs in both directions. I also disconnected the battery for awhile. The service guide says that you are suppose to run an 'initial setting procedure' when the ECM, throttle position sensor, or angle sensor is replaced. When I try this, I can hear the angle sensor moving and then the display starts flashing. I can hear the angle sensor moving before I push in the throttle. After complete, the display is suppose to say 'N'.
Does it matter that this procedure doesn't complete correctly?
