Default 04 rubicon code problem

Ok I have a on my 04 rubicon all i did was take the motor completly out and put a top end in it and a clutch kit, and when I hooked ever thing back up d1,d2,and esp constintly blink all the whole time. I did the restart with the buttons and when i released then the N come up and stayed on for a few seconds and went to bliking again. And also the motor runs great but if you give it gas when its in gear it spits and sputters, the shop i have it in is clue less about the situation. Everything was put back the way I took it off. What in the world do I do????

You see before i took the motor out, it would crank, and run fine(other than the smoke and knocking), but would not drive. I could put it in and gear and give if some gas and it would not move, come to find out the oil pump chain came off of the gear, not really sure if that was the problem. then after i put it all back together the codes as i mention before stated to happen. I go to put it in gear and the motor shut off...That was because my friend put the one-way bearing in backwards...now I have no clue what to do.

Did you remove the rear crankcase cover also ?

Excuse my slow reactions or if I loose you I am having issues with my HP Pavilion dv6000 laptop. It has been recalled and I am awaiting packaging to send it off. It keeps locking up, losing power and dropping my internet connection.

If you remove the shift control motor, does the gear inside the case hole where it was removed, move when turned with a screwdriver ?

i did remove it but i put it right back on, because i did not want to open that can of worms, you see right now if i jack up the rear tires because i have the drive shaft out of the front when i give it gas the tires will want to turn but the motor spits and sputters so much that it will not want to run or turn the tires like it should. it sounds and operates just like a king quad 700 tryin to back up in reverse, because if you are familair with them when it dose that the 700 will spit and sputter and dose not want to move

I would double check the gear position switch, in case it was damaged when the rear case was reinstalled
