Default TRX3004X4 No spark

My 97 honda trx300 after 11 years finally something broke. I went to ride it other weekend. Started it up (kick started)and all the lights were dim and flickering. But it ran fine. Checked the battery it was dead, wouldnt take a charge. Not sure if i checked it right but with it running I had no power going to the battery to charge it. Then 20 min later I went to start it and nothin.. no longer getting spark. Im a mechanic but not on quads. Im thinkin its the alternator but I dont know how to check it or what else I should check. A little help, thanks!

I was told it could be the rectifier causing the light problem then it blew a fuse causing no spark...? I found two fuses in with the battery.. where are the other fuses i may be lookin for??

I tore into the bike today...put a new battery, found out my round was bad, fixed that. Didnt seem to help. Found water in the connection from the alternator to the rectifier, cleaned it out..still no luck. Drained carb bowl.Cut the end of the ignition lead, no luck. Jumped the kill switch and it kept trying to stay running with starter fluid, and eventually did.. but I took the jumper off and it still ran. Its run good now, lights dont flicker...i dunno.. Only probelm I see now, which I was seeing b4 i trimmed he ignition lead was the ignition lead isnt really held into the boot that clips onto the spark plug. Theres a groove in it, thinking a tie wrap to hold the ignition lead in???
